Juice near central station - Edit
I was happy to find this place just outside of central station. I think the value was decent, but strange that they only fill the cup 2/3. The scones were decent to, not sure what else they offer. Staff didn't speak any English.

Having tried many smoothy restaurants around Tokyo, I can honestly say this is the best one. They offer many different flavours (about 30?). Some basic, some daring, some strange and all wonderful. Some are milk based, some soy based, most cold some even warm.
The location is worth the visit as well. The Marunouchi building offers a wealth of shops with vegetarian options. Close to Very Veggie Flavours is a small Korean restaurant (take out and six seats) which has a nice vegetarian bibimbap. Also very close is a place that sells vegan bento boxes (look for purple logo's and uniforms).
Pros: many different flavours, high quality, good location
Cons: not exactly cheap (but worth it)

my favorite smoothie bar in Tokyo - Edit
When my former favorite smoothie shop closed, I was in search of a new 1 and Very Veggie Flavors has done a great job. Conveniently located near the imperial palace/Tokyo station, it's a great place to stop for a break if you're in the area. They have some more unusual fruit & vegetable combinations as well as few very Japanese flavors like black sesame and kinako. My personal favorite is pumpkin coconut.
Pros: large drink menu, good quality/taste, innovative combinations
