So friendly and cozy - Edit
When you enter the place it immediately feels homely. It is tiny with only three tables but great food. The lady serving us was very friendly and explained the menu for us which was only in Japanese. We had the rice lunch set which tasted amazing. It is a shame we only discovered the place on our last day otherwise we would have definitely gone there another time.
Pros: All vegan, sweet and savoury dishes, fair price

cute and cozy - Edit
It's a lovely "anaba" hole in the wall cafe. It's tiny and cozy. I came on a cloudy day and enjoyed the relaxing music while drinking tea. The waitress was so kind and friendly. She helped me even though there was a language barrier. I got the curry with side dishes, and adzuki bean tea. For dessert I had tea cake topped with vanilla vegan icecream. So delicious! They even had some vegan snacks like ramen and cookies that I took for the road. I highly recommend coming to this cute little cafe. There were no English menu. I used the menu on their website and used translator. But anyway the waitress tried to help me in English. I was able to communicate only some words in Japanese.
Pros: good price , delicious, friendly staff
Cons: tiny. not good for large group , no English menu

Great Macrobiotic Cafe - Edit
I was just updating my blog and was shocked to see that Phono Cafe has no reviews! I haven't made it there in over a year, but it used to be one of my favourite cafes when living in Yokohama a couple of years ago.
It serves simple, delicious, healthy, inexpensive macribiotic food, cooked to perfection as this type of food always is in Japan. The owner/chef is very kind, and the interior is very pleasant. It's like dining in a house, and there are a few private rooms for dining. Seats include the bar, tables and traditional Japanese dining (on the floor).
If you are going to Yokohama this is a great option, since there are no veg restaurants there. If you'll take the JR line go here and if you'll use the Minatomirai Line I recommend T's Restaurant. Or go to one on the way there and one on the way back.
This restaurant is also a great first meal if arriving at Haneda Airport.
Pros: delicious, healthy food, inexpensive, lovely atomsphere
Cons: short (but pleasant) walk from station.
