Small and cozy cafe, a short walk from Mitsukyo station Sotetsu line. Owner/chef is vegetarian and understands veganism; will make substitutions to a dish. Reported closed January 2017.
Tasty food and friendly staff for a good price! - Edit
This is a great find for people out in the Japanese suburbs - I wouldnt make a special trip down here, but if you're ever in Asahi-ku it is worth a try!
The day I went they had two lunch specials - a risotto (with dairy) and a combo plate with red rice and a variety of fresh, pickled, and cooked veggie dishes. The combo dish protein was egg and fried tofu that had been dipped in egg, so the chef gave me lentil dahl, which was delicious, instead. Chinese and Japanese spoke, menu is in Japanese but if you can tell the chef you're vegan she'll sort you out. She was super friendly and helpful, to the point where I would go back just because she works there.
They also had a menu with more food and an extensive list of teas, including Taiwanese red tea. Along with their fully stocked bookcase (books are in Japanese), this seems like a very nice place to spend an afternoon.

Pros: substitutions made to ensure vegan, very close to the station, cozy place to hang out
Cons: vegan not marked, not much choice, kitchen closes quite early
