Blue Alpaca

So the Blue Alpaca, located on the first floor, is a lovely restaurant relatively close to the city center. They offer an inexpensive set menu at lunch time (you can also order à la carte, it doesn't get much more expensive). The facilities aren't that fancy, but on the other hand you'll can get fairly comfortable there.
Staff spoke good English and was happy to guide me through the vegan options.
Quality of food was pretty good, taste absolutely satisfying and overall value very good.
Lastly I have to say it was a bit draughty. And the restroom was rather poor.

Pros: English speaking staff, plenty of vegan options, good Wi-Fi

Cons: serves meat, kinda cold inside

Vegan Paella

We went in hoping for more vegan options. They may have had only two options on the menu but could maybe accommodate. We shared the vegan paella which was pretty good.

Pros: big portion, reasonably priced

Cons: not many vegan options

Vegan options galore

For a restaurant that serves meat, they have plenty of vegan options to choose from. Set lunch costs 12 soles and will get you a drink, an appetizer, and a main course of choice. Although, for comparison purposes, Green Point charges 10 soles only and offer dessert. But, if you are getting bored of eating every meal there day in day out, this is a good change of scenery. We ordered two different sets and were both happy with our food. The main courses seemed to be made to order from what I heard going on in the kitchen, so they did take a little while to come out, which was okay. I only wished they served brown rice instead of white.

The guy working was really friendly and, most important of all, spoke English. Menu was in English as well. After getting some sightseeing advice from him, we decided to walk up the hill to Saksaywaman. It only took 10 minutes and turned out to be a nice and relaxing stroll around the ruins.

Pros: very friendly staff, menu/service in English

so many choices for the vegan and non-vegan

If you're dining with folks who want non-vegan food, this is a good option. Multiple vegan combos (they actually use the word "vegan" on the menu) are available which include delicious soup (we had a lovely, glossy corn chowder), main course, and lemonade, for around 10 soles ($3.50 US).

Pros: accommodating to vegans, great location

Cons: not a vegan or vegetarian place

Best in Cusco!

We happened upon this gem the first night in town and visited multiple times. This family-operated restaurant offers the best value and the best food we found in Cusco! The Vegetales Salteados are delicious, the yellow paper sauce is to die for and the environment is friendly and charming. There are many vegan options on the menu and even more options if you express that you are vegan - the host will discuss different options. Options range from vegan burgers to traditional Incan / Andean dishes. I will honestly miss this restaurant when returning home.

Be sure to specify no egg in your drinks as some come with whipped egg white.

Pros: Delicious food!, Very inexpensive., Friendly and charming.

Cons: Slightly slow service.
