A great place with delicious food - Edit
I liked that there are quite a few options to choose from, their menu is very and lists all the ingredients in every dish. They have vegan options for bagels, salads, coffees and desserts. I've been to this place several times and everything I had was very delicious. Yum!

Reasonable vegan options. Most are “accidentally” vegan but some are on purpose such as milk, yogurt and cream cheese. Not unusual these days. On the downside, the ordering and payment processes are disordered plus the woman obviously in a supervisory rôle could cheer up and was very rude to a waiter in front of me.

Great place to eat. Nice view of the water. We stayed in the hotel opposite and had breakfast at Bagel and Beans every day. There are lots of vegan options. The vegan cream cheese is lovely!

Beatiful place, great view, nice decoration. Ordered the Dutch Weed Burger on an Oathie bagel & the Awesome Prana on a Prana bagel. Not something special. Offers a lot of vegan options but I believe that they could be clearly labeled in the menu.

Top bagel - Edit
I had the hummus and sun dried tomato with rocket on sesame bagel. Just the right amount of filling (which you add yourself) and as a brunch before visiting Anne Frank's hiding place, this was perfect. Cool little joint. :)

Design your own bagels - Edit
As the poster below me has noted, more vegan items have bee added recently, and now al of the bagels themselves are vegan. My favourite aspect is how easy it is to customise toppings here - although there's an official menu, it's generally possible to mix-and-match, but vegans need to ask for this themselves, it won't be offered. It's also nice to find a sweet bagel option without milk - I can recommend banana with maple syrup. This is one of the quieter Bagels and Beans so it's a bit easier to get a seat, making the short walk away from the city centre worth it if you are looking for a cheaper option in Amsterdam or to get away from the touristy spots.

We've been coming here since 2014 as it's perfectly located just opposite the Room Mate Aitana Hotel in amazing IJdok. Excellent vegan choice bagel toppings. In 2015 they replaced the vegan tuna with a vegan chicken teriyaki bagel and introduced a fully meat free range of vegetarian and vegan bagel burgers, all of which are pretty amazing and great value at €6 to €9. This is perfect place for a healthy breakfast in Amsterdam. There are actually 25-30 Bagels & Beans around the city.

An extremely impressive modern and minimalist bagel bar designed to match the ultra cool surroundings of the IJDok area of Amsterdam. Located directly opposite the main entrance of the Room Mate Aitana hotel. All food here is mostly organic and freshly prepared. The vegan/vegetarian combinations are notable and indeed delicious. They also have ingredients from the Vegetarian Butcher clearly itemised in the menu. The soy chai latte is a clear winner on the hot drinks front. Views across the river are gorgeous overlooking Noord Amsterdam, free wifi and lovely wooden furniture make this a very pleasurable experience indeed. Expect to pay in the region of €5-€7 per bagel but you will not be disappointed.
